This wouls stll be the preferred option. Just set the service option for the MsgService to "Delayed start". This will allow the other services to start first, before the MsgService is started.

Alternatively set its service option to manual and start/stop it from you .NET application (instead through MsgServer.exe).

The first priority should then be to fix this problem, rather than to provide a work around for the symptoms :-)
Did you set the
Watchdog timeout=32000
as recommended in my last post?
With this you should not get any watchdog errors anymore, hence the system should not need to reset neither.
Can yo confirm that you do not get the Watchdog errors any more?
