Can you try to install it on a different PC to double check?
Again, as it was working before, there must be something that is preventing it now newly from accessing the PC. Software does not degrade (especially if you do a fresh install), so if it was working once you should be able to get it back to work again.

This is not a modem issue, as it seems that SMS-it is not allowed at all to open/access the COM port.

Also noticed the new version has google adds built into it, can these be removed as our firewall blocks them anyway and I don't want this kind of crap on my server :(

This displays only for the unregistered versions and it does not matter if the access is blocked.
